I have not seen anything like this, and I have 3 machines and more VMs I
update several times each week. So it does not seem a generic problem,
but like more some kind of version mismatch.
/lib/modules should list only one version normally, and lts if the LTS
kernel is installed
What is the output of uname -a ?

Check the status of your hard drive to make sure it isn't failing and make sure there is enough space to install/upgrade packages. Also make sure that check space is activated in your pacman config file.
