This really depends how your bootloader is set up. I still have my EFI
partition on /boot/efi. The only difference is if your bootloader
requires the kernel/initramfs to be on the EFI partition, they must be
manually copied (or done automatically using pacman hooks).
For example, I use EFISTUB to boot (so no bootloader), meaning I have to
manually move the images to /boot/efi when updating (although now I use
sbupdate to automate that).
It's been a while since I last used GRUB, but IIRC, you have to instruct
GRUB where the EFI partition is and where the kernels are when
installing GRUB, e.g:
# grub-install --target=x86_64-efi --efi-directory=/boot/efi --boot-directory=/boot
